I have cleaned off many websites from every kind of malicious code or suspicious [login to view URL],I never use any software or any programming script or any scanner to find out malicious files or script on server. Because they can never give you 100% accuracy. But I will provide you 100% accuracy because I go through whole server manually and check each file and folder manually. Sir My experience says that If one infected file exists on your server then it will infect your whole server. So I need to check each file and folder manually.
